I've had this issue a lot myself, however, I haven't missed any of the achievements due to a method I normally use when dealing with buggy achievements in games. While playing the game, once I reach my last checkpoint in the final memory at the end of a Sequence where there's an achievement tied to it. I exit the game, close the app so it creates a cloud save. I then boot the game back up and finish the last section of the final memory where an achievement should unlock at the end for completing the entire Sequence.
If the achievement for whatever reason doesn't unlock for me, after a new Sequence begins, I quickly pause the game, go to "Manage My Games & Apps" delete save from "Console". This will then resync your last cloud save where you'll be right back at that last checkpoint of the Sequence and you can try again to force the achievement to unlock. I've had to do this a few times for some ending memories which was rather annoying, but it's always worked and I haven't missed any achievements for it yet. I only have 2 more achievements left to get in Brotherhood for completing The Da Vinci Disappearance and getting 100% Sync in both ACB and The Da Vinci Disappearance DLC.
