  There are 3 safes to be found in the game:
  
  Safe #1 - Diego’s Room
  Mission 11: El Sin Nombre
  Code: 02-02-19 (From the Paintings)
  
  Safe #2 - Coffee Shop (Upstairs Office)
  Mission 13: Alone
  Code: 10-10-80 (From the Calendar)
  
  Safe #3 - Garage (Office)
  Mission 13: Alone
  Code: 37-60-80 (From Garage Computer)
  
  Diego's Room can be found on the 2nd floor of the Villa on Mission 11: El Sin Nombre. You'll be given a dialogue confirmation when you enter his room. The safe can be found in his wardrobe.
  
  The Coffee Shop is found roughly halfway through Mission 13: Alone. You'll have a scripted event where a dying civilian is banging on a door, who then falls toward you when the door is opened. Immediately after this you have entered the Coffee Shop. Don't Drop Down! Instead take your first left and open the locked door to find the safe - you'll need to craft a Pry to open this (1x Binding + 1x Metal).
  
  The Garage can be found next-door to the Coffee shop. To get there drop down to the ground floor. Take a left, head outside and into the building directly opposite. In the back left corner of this building, you'll find the Garage Office and the safe.

  Is this glitched for anyone else? Opened all 3 and nothing?

  edited: I went back through and did the safe on Sin Nombre and completed the mission. I went into the Alone mission and appears the 1st safe on the 2nd floor of the coffee shop didn't credit for me the 1st time around. :)

  As a side note for anyone also going for Ghost In Training, you can open the safe in El Sin Nombre and get caught then reload your checkpoint. That counts towards the achievement for gentleman thief then carry on with ghost in training.

  SAFE 1
  Mission El Sin Nombre
  Code: 02-02-19
  (The safe is in Diego’s room. It can be opened by looking at the date on the portrait when in the same room.)
  
  SAFE 2
  Mission Alone
  Code: 10-10-80
  (The safe is in the room past the dying man when you open the door. You need a blade to pry open the door. Can be solved by looking at the calendar in the room.)
  
  SAFE 3
  Mission Alone
  Code: 37-60-80
  (The safe is later in the mission, in the garage. Look at the computer in the mechanic shop to find the code.)
  
  Edit: Im not sure if there are more ways to get around the map in Alone but I went up the stairs in the 2nd part of the mission, after a shotgun trap. I went through a house and than I heard some banging on the door. When I opened it a civilian fell inside and died. When you enter the door across, you'll enter the deli/restaurant/bar. There is a door to your left that needs to be opened with a pry tool. Inside is the safe and a calendar which "gives" you the code. It's before the flooded tunnel and before the garage safe.
  
  Afterwards you drop down and can leave this area through a courtyard and gate. Around the corner is the entrance to the flooded tunnels, so if you enter those, you went to far.

  Can you do these out of order? I missed the safe in El Sin Nombre and got the 2 in Alone. If I replay El Sin Nombre in mission select, will I get the achievement/trophy? Or will I have to get the 2 in Alone again?

  Yeah you can get the safes out of order got the 2 in alone then went back to El sin nombre to get the last one I needed

  Mission: El Sin Nombre - 00:04
  After regrouping with Alejandro he will give you a mask where you need to make your way to the penthouse. From where you are, walk forward past the swimming pool on your right until you get to a gate and an outdoor kitchen area. Once here, pickup the bottles and throwing knifes. Make your way through the gate and you will see a tree in the middle of the path, just after this there will be an outdoor balcony on your left. Climb the small wall to hump onto the outdoor balcony to get inside the building.
  
  Once inside, go up the stairs and through the 2nd door in front of you. Once you've gone through the door you will see a corridor that has a red light in it. Crouch walk down the corridor until you reach the end. Turn right and open the door into the next room. Whilst in the room, turn left and you will see an open window in the bathroom. From here, use the throwing knifes to takeout the enemy that’s on the stairs. After this, make your way to those stairs where the enemy was and jump upwards to the ledge.
  
  From here, crouch walk into the room in front of you quickly. Once inside the next room, on your left you will see a painting that says “Lazar Salgado 02/02/2019”. Walk further into the room and turn right and open the wardrobe to find the safe. Input 02-02-19 into the safe to open it. After opening the safe you can quit to main menu, no need to finish the mission.
  
  

  

  
  
  Mission: Alone - 01:57
  A little while into the level you will jump over a small wall and fall onto the ground below, yourself and Ghost will be discussing the rain. Turn right into the building and you will see a white car with a broken window next to it. Jump through the window and disarm the shotgun trap. After this, go up the stairs and through the corridor. After opening the door, an injured NPC will be in front of you. Walk into the next room, don’t jump down to the floor below just yet. Turn left and go into the small room. Look at the calendar on the wall in front of you to find the safe code which is 10-10-80. The safe can be found just right of the calendar. Loot all the stuff from the safe and jump down into the next area.
  
  

  

  
  
  Once you’ve dropped down, turn left and crouch walk to the door in front of you. Walk to the back of the right car and go through the next door. Crouch walk your way through the garage, in the 2nd half of the room you will find a laptop on your left with the safe combination which is 37-60-80. Go into the small room on your left to find the safe. Once the last safe has been opened, the achievement will unlock.
